You need to add your journal mailboxes to the Mailboxes Exclusions list:

Open the MessageStats console

Expand Exchange Organizations

Right click your Organization name and select Properties

Select the Mailbox Exclusions tabl

Click Add and select the names of your Journal mailboxes
The exclude mailboxes feature does not prevent MessageStats from gathering against selected mailboxes. It just excludes these mailboxes from reports for your usual email traffic. For example, you may have an infrastructure monitoring application that generates notifications by email. The traffic generated by this application probably should be excluded from your overall analysis of messaging traffic generated by users.
Mailbox exclusions do not apply to reports that include structural properties, such as Mailbox Sizes and Mailbox Quotas. These reports will include data for all mailboxes, regardless of the exclusion status.
If you exclude a mailbox, the following reports will not contain data for those mailboxes:
Mailbox Auditing, Subject Auditing, and Domain Auditing
Mailbox Activity
Top Users
Top Internet Users
