File Level Restore will not work from a shortcut.
The folder icon has a blue arrow on it and you cannot restore anything in that folder.

Cause
A shortcut is just an object not an actual folder. It just points to another location.

Resolution
If you backed up the other location (the one the shortcut is pointing to), restore from that location.
