There are two common causes for this:
1. You may have two file system data loader services configured
2. A SQL server restart may have been done while processing messages
To correct the first issue, remove the duplicate file system data loader.
To correct the second issue, a restart of the Archive Manager Data Loader service should start important the mail again.
You can confirm this is working by watching the number of files in the export folder decrease. This number may fluctuate as new mail messages come in but the not should consistently go down over time.
