There are not always, but sometimes two stages to cleanup. 1st stage, you will use the NV CLI "Compact and Repair" utility to clean up what it can, however, there can be instances where the utility is not able to clean up all the warnings. So, you will need to follow it up with Part II.
Part I:

Part II:
If you are still seeing warnings when you run a check after doing the compact and repair, then the remaining warnings you see are most likely going to be orphaned jobs in NetVault. These cannot be discarded by the check because they are in fact jobs, just most of them will be restores, ad hoc backups, one-off jobs, etc.
To clean these up, go to the 'Jobs' View in NVGUI
-Click on 'Jobs'
-You will see a list of ALL Jobs, not just the Scheduled Ones
-Filter by 'Next Run Time'
-Delete ALL jobs that have a next run time of 'Never'
IMPORTANT
Always be sure to check the 'Never' jobs though, as you may have jobs you have set to run one-offs such as hot backups for a particular server or workstation, or a particular quick restore. Chances are this will not be the case, but it is important to always check. Quest is not responsible for what you delete however.
