In this particular scenario, situations can be encountered where some mail folders fail to restore with Migration Manager and a target Exchange 2013 Environment. Examining the MAgE log (Migration Agent for Exchange) , similar logs lines to the following may be present:

With this particular scenario, the Unified Mail Sync agent (also known as MAgE) was continuously failing on restoring the root heirarchy of the "Top of Information Store" folder, therefore no actual structure or items were actually visible in the target mailbox yet.
The Unified Mail Sync agent would continuously fail on this root structure due to oddly named (such as a blank folder name) or corrupt folders within the source mailbox that contained unsupported, non ASCII characters, subsequently causing EWS to return a service exception.
The root cause of these problem folders was likely due to corruption, a 3rd party program, or other causes unrelated to QMM. Upon seeing this, it may appear that the folder heirarchy of the mailbox in question is not fully syncing, and continuously failing to do so.
Workaround:
Logon to the source mailbox with outlook and check for any foldername in the structure that are blank. Either give them a name or delete it. Exchange 2013 does not allow the saving of blank names.
If the source mailbox of the affected users is inspected with MFCMAPI, and some suspected folders are found, ensure that these folders are indeed not needed in any way. If this is the case, they can be deleted manually using MFCMAPI. After doing this, much more success was seen in syncing the entire mailbox.
This was the only proven and tested workaround at this time.
