We have a blackout configured to suspend alarms for Host Services. If the blackout is active and the service goes down we do not get alerted which is correct. However if the service is still down and the blackout expires we should receive an alert and we do not.

This is expected behavior. The state of a Host Service is only updated when there is a change of state or when the WindowsAgent is first activated. Since the HostService rule is Data driven the rule won't be evaluated again until new data is collected, which will occur when there is another change in state for the service or when the WindowsAgent is deactivated/activated. So, even though the blackout ended the rule won't trigger because it won't be evaluated until the state is updated again.
