Duplicate messages within the folders are not counted for the root total, so this can result in a lower total than the sum of the folders and is expected behaviour.
A root count that is higher than the sum of the folders can result when a message in one of the folders contains an embedded email as an attachment. When this embedded email is opened it will be associated with only the root folder which then results in a higher item count in the root.
