Use the Automation Designer (Utilities | Automation Desiginer) to create an action that will do the Schema Compare. The Compare Schema and Compare Multiple Schema actions can be found in the Automation Designer’s “DB Misc” tab. Then, once the task has been created, run that action from the command line. (It can be schedule as well.) Here is a tutorial video that explains how to use the Automation Designer.

There is section in Toad’s Help documentation that explains how to run the action from command line. The section can be found by going to Help | Contents and searching for “Execute Actions from the Command Line”.
If intending to run a schema compare in a DevOps environment, such as Bamboo, without the Toad for Oracle application, but via a Toad command line interface, this will be possible in the upcoming Toad DevOps Toolkit.
