Description
The FMS starts without error if starting from a service but starting from cmd prompt fails with "Failed to copy Tomcat configuration".

Resolution
When starting the FMS from the command line on Windows 2008 R2 right-click on cmd and select "Start as administrator". This then provides proper permissions to copy/delete files for the FMS startup. Starting from a service does not introduce this problem.
