Manually decommissioned two domain controllers and they are still showing on the Deployment tab of the Change Auditor console

This is a very common issue. It often happens when servers are just being put offline when decommissioned instead of being gracefully unjoined from the domain and having agent uninstalled from the deployment section of your CA console. Even after that, sometimes they still show up and it is recommended to disable all of your coordinator services in case you have more than one coordinator. Then start one coordinator and wait for 72 hours until it will re-scan completely your entire forest within all domains and sync global catalogue entries. Especially, when you have a lot to scan. Some clients have 700 hundred + DCs, so it takes time to finish the topology re-scan.
Often even that does not help if the computer objects are still present and haven't been deleted from your AD. Even that often does not help, because your AD may still have some traces of those servers in its records present, such as DNS pointer records ADSi, etc.
Hence, to avoid all of that, I simply recommend to SET Agent Uninstalled in the CA console. This way Quest software will ignore that object and free up the license space too. It will still remain in the list but will no longer bother.
