WORKAROUND:
To save Custom Counters, once one is created, select a different connection from connection dropdown list. Switch back to the original connection then proceed to use 'Edit Alarm Threshold' button. User will now see Custom Counter in Key Value.

Issue fixed in the current release of Spotlight on SQL Server Enterprise. Latest version of Spotlight can be downloaded from
