WORKAROUND:
Check 'Ignore permissions' when doing the compare
STATUS:
Waiting for fix to be released in a future version of Toad for SQL Server.
Issue seems to be resolved in the beta version, which can be downloaded at http://toadforsqlserver.com/beta.jspa.
