When installing agent roles, a custom install path is specified, however the agents install in the default C:\windows\system32\ (Or SYSWOW64) folder. This occurs only when installing agents by right clicking the project and selecting install.
Confirmed as a product defect, and will be resolved in a future update.
Remove incorectly installed agents.
Create a new mail sych Job - allow the job creation wizard to install the agents.
or,
Open Agent manager | select server | open the properties | general | resource usage | change the path to desired location, and install the agents.
