At the Organization level, all messages are counted.This includes, messages sent to and from distribution lists, custom recipients, public folders, system messages, mailboxes, third party tools, etc.
User Messages are messages that are sent to and from a mailbox to another mailbox within the organization or sent or received external to the organization.
Therefore, the main reason for the discrepancy is the fact that the mailbox activity reports\user message reports do not count messages to custom recipients, distribution lists, etc.
Messages whose sender or receiver is blank (which can happen for spam emails) are ignored.
