Best practice is to segregate Deduplication and Garbage Collection away from your scheduled backup windows. Also, Dedupe and GC should be segregated away from one another as well. Both processes can be extremely resource intensive, so the segregation can help each finish without encountering as much resource contention.
Here are examples of a few commands to remove the old SmartDisk dedupe & garbage collection scheduling entries, the re-add custom ones instead, which should help you view your current Dedupe and GC schedules, then customize your schedules to best suit your environment.
