Customizations are not copying to target SharePoint with Content Matrix
Description

You have a number of third-party components on your source SharePoint (web parts, templates, themes, etc), but they are not copying correctly to the target.
Cause

Migration of customized content is not supported in Content Matrix.
Resolution

Best recommendation is to install the third-party components on the target SharePoint first, and then copy over the content itself using Content Matrix.
Note: This is not a supported scenario and should be treated as best-effort only. For migrations to SPO, the only potential option would be to pre-provision the custom components in advance and then migrate the content.
