It is possible to configure SSL security for multiple instances running on a server. When you run sp_security, the utility picks up the OS environment to select the appropriate SharePlex instance for which the SSL security will be configured. This way, only the desired SharePlex instance is configured. The “instance” in SharePlex terminology refers to the combination of vardir and proddir (variable directory and product directory respectively) of SharePlex.
The point to keep in mind is, for a given port number, the SSL password should be same across all the instances replicating via that port #. It is possible to use the same password for multiple instances of SharePlex though ideally the passwords should be different between different instances of SharePlex for the purpose of security.
