When importing a PST into Archive Manager, the PST is created as a new mailbox. When a user opens Archive Manager, they see a second mailbox in their tree structure. One being their mailbox and the other being the newly created PST mailbox.
The desired result is to have the PST show up inside the main mailbox so there is only one displayed to the user.
This is by design. When importing a PST using the Archive Manager PST Importer, it will create a new mailbox for each PST imported. Permissions can then be applied within Archive Manager for individual users to view or have access to it.
To have the PST contents show up inside the user's main mailbox, import the PST with Outlook into the user's mailbox. The ESM will then process the new emails into the Archive Manager database. The new emails will then be within the user's mailbox.
