Is maintenance of the performance repository (as configured in Agent Administration) performed instance-by-instance or on the whole repository database?

Resolution
The repository maintenance runs for the entire repository database and it is not per instance. If you configure the agent options on multiple instances to have different values, the lowest threshold will trigger the maintenance against the entire repository.
