Yes, the AD Directory Synchronization can be stopped without affecting the Exchange migration. However, please keep the following in mind:
If any new users are migrated after the Directory Synchronization Agent(DSA) has been stopped, they will not get mail-enabled by the DSA and therefore cannot be included in the Exchange migration until this happens.
If you are using the DSA to create target objects, any users added to the source scope will not get created in the target, and therefore cannot be included in the Exchange migration.
If you move any mailboxes in the target, the "targetaddress" attribute that is used to redirect mail to the source will be cleared. In this scenario the DSA will not fix this because it is stopped.
Any changes made to the source SMTP addresses (or any other attributes) will not be synchronized.
