RESOLUTION:
Size difference between Source and Target:
This can be caused by archiving policies in the target. By default, Office365 applies several archive policies.
It means that a part of the content migrated to the target in the first/earlier migration passes/runs got archived already in target.
So the size of the primary target mailbox can be less than the size of the source primary mailbox.
As a confirmation of that, you can find example of the following entries in the migration log
Example:
=====
5/11/2017 13:05:02 AM Information Mailbox status Migrating 341 appointments from calendar Calendar
5/11/2017 13:05:03 AM Information Mailbox status Searching for existing items in the folder Calendar.
5/11/2017 13:05:04 AM Information Mailbox status Retrieved 326 items in the folder Calendar.
5/11/2017 13:05:04 AM Information Mailbox status Searching for existing items in the archive folder Calendar.
5/11/2017 13:05:05 AM Information Mailbox status Retrieved 1082 items in the archive folder Calendar.
====
This means the following:
a. "Retrieved 326 items in the folder Calendar."
Means that ODME found 326 items in the target PRIMARY mailbox in the folder calendar
b. "Retrieved 1082 items in the archive folder Calendar."
Means that ODME found 1082 items in the target ARCHIVE mailbox in the folder calendar.
So the part of the migrated content is indeed archived since the previous migrations
We suggest the following:
1. Check the mailbox size/quota state via O365 admin tools and add more space in target if needed.
2. It is also worth checking that archive auto-expanding is applied to the mailboxes or organization

Important note:
"An administrator enables auto-expanding archiving for the mailbox. Then, when the archive mailbox
(including the Recoverable Items folder) reaches 90 GB, it's converted to an auto-expanding archive
and Office 365 adds storage space to the archive. Note that it can take up to 30 days
for the additional storage space to be provisioned."
